Here is a brief synopsis of what I have learned:
The method of processing depends primarily on who you sign up with
(Authorize.net, Cybercash or Signio/Verisign).
Authorize.net seems to be the easiest to integrate right into your
PHP-based shopping cart, as you can do a simple post to a page on their
site, or post the data and get a return value that you can then parse with
PHP to complete the order. I think it's also the cheapest.
Cybercash works somewhat similarly, though I understand the programming
involved is more complex (they provide perl scripts, I think). There is,
however, a PHP Cyberlib available here:

which I haven't tried personally.
Signio/Verisign has their own software, PayFlo and PayFlow Pro, which got
some good reports from users, but it seems to be the more expensive of the
three options.
