Having virtually no experience with CGI installations of PHP, I wouldn't
really make a call on that. My preference for the module stems from
habits towards using modularity wherever possible and logical. :)

In the case of a virtual host in Apache, it would be done in the
VirtualHost directive, often in the httpd.conf. For example a virtual
host template may look something like this:
<VirtualHost www.mydomain.com>
ServerName www.mydomain.com
ServerAlias web.mydomain.com
ServerAdmin sysadmin@mydomain.com
DocumentRoot /web/www.mydomain.com/webhome
<Directory /web/www.mydomain.com/webhome>
# Whatever directory restrictions may apply
</Directory>
#ScriptAlias /cgi-bin/ /web/www.mydomain.com/cgi-bin
<Directory /web/www.mydomain.com/cgi-bin>
# Whatever directory restrictions may apply
</Directory>
CustomLog /web/www.mydomain.com/logs/access_log
ErrorLog /web/www.mydomain.com/logs/error_log
LogLevel warn
php_value include_path /web/phpglobal:/web/www.mydomain.com/php
php_value
</VirtualHost>
