I had volunteered to look at PHPDoc a month ago. Well, a month passed, and
I haven't gotten too far into figuring it out.
Most folks (including the author in the code comments) agree that PHPDoc's
approach with using regular expressions has some important limitations.
The nice bits: the XML output, the transformer, are nice features that
should be easy to setup in other documentation systems, though I have yet
to see it. It looks easy to add an XML output at least to phpDocumentor
too, and it generates HTML and PDF already with minimal effort.
So yeah, I wouldn't mind just dumping PHPDoc in favor of something a
little easier to extend and understand. But then again, I haven't put a
lot of sweat into it either. It does seem a bit odd though, including a
PHPDoc program at all in PEAR directly, since it's not really a pear
module; its an app, essentially a reference platform for documenting PHP
code. I actually like the idea of PHPDoc or a cousin becoming a part of
PHP in another branch completely, as a support utility rather than part of
a library, whose only other app that I know of is the installer itself.
