This is a good point - the uninstaller doesn't check for conflicts of filenames during uninstall currently, so if you install File_CSV first, and uninstall File, it would delete File/CVS.php. The required dependency in File_CSV is the solution, as it should not be installed with older versions of File, since the older versions would have File/CSV.php anyways.
I like this approach, since the note on pear.php.net is likely to be missed by some people. Also, maybe the installer should check for filename conflicts on install (does it already?). Then you wouldn't be able to install File_CSV until upgrading File anyway. Of course, this isn't a solution to the current problem, because that would require people to upgrade PEAR too, but it's bound to come up again. -- Marshall Roch
