Most of that is good, but actually, OS X programs store preferences here:
$HOME/Library/Preferences/<pref_file>
...where <pref_file> is named using a reverse domain scheme, such as "com.apple.Mail.plist" for Mail.app. Programs also have additional files that are used in support of their operation, commonly stored here:
$HOME/Library/Application Support/<app_name>
Note that these are all guidelines from Apple, and that not every program plays nice.
